I am thinking of getting a Cat back exhaust setup for my ST with a flowmaster or somthing like that.My question is would this void the factory warreny I still have like 2 years left in it.

No, it won't void the warranty.

It will not void the warranty on the truck, JUST what ever the exhaust touches, like hangers, clamps, and the new system it self.
