You do need the cats for emmisions. Also the rear O2 sensor will throw codes with out them.

Well I drove it to work and I drove it around on my lunch break. It seemed fine. Next time it acts up I'll do what Andy suggested.

It's just like any exhaust mod. Until you get it all toasty, it's going to stink and possibly smoke. And Eddie nailed it on the head. Since you just did the muffler too, you have a few more things to stink for a while.
When I did my exhaust wrap, it was funny to stop at red lights that day and have smoke billowing up from between the bed and the cab. I had several people warn me that my truck was on fire.
