cladding question

I plan on painting my cladding the same color as my truck soon. I noticed that there is a 1/4" gap between the two side cladding pieces. Just wondering if this is normal and if I should be concerned about my paint flaking from any flex around that area.

That is a normal seperation between the two pieces. Shouldn't be a problem at all as they are now, now if they flexed and moved back and forth quite a bit, you might have a concern. I think you will be ok though.

do you think a piece of clear 3M protectant placed on the gap would be worth it.

I wouldn't even bother with the 3M or anything else. It is up to you though, if you feel ok with it, do it. Either way, it will look just fine.
